In the app, go to main Decks screen and tap + (add deck), Dropbox.
Tap gear icon at top right.
Here you will see the directory it's using. If you want to change the directory, tap "Logout" here.
When you login, there are TWO login options. The first will use "Apps" sub directory, the second will not.
This should solve your problem. Sorry for the trouble.
